We had a patient come in for her annual exam, but the provider was unable to perform a pap on the same day. The patient came back on a separate day solely for her pap screening. When coding this should we code a 9939* again or is there a different code to use?

You certainly would not code the preventive exam again. Depending on why the provider was unable to perform, I would either bill Q0091 for PAP screening collection or consider it a freebee.
If unable to perform because of patient request or preference, then Q0091. If unable because the office was in some way unprepared for this, then I would not bill it.
