Does anyone know what CPT code to use for pediatric surgeon to separate conjoined twins?

There isn't a single code for something like this since separating twins involves several different types of surgery. Code selection is going to depend on what part of the surgery your provider performed.

ETA: since these are so unusual the insurance carrier may have specific billing guidelines for the team of surgeons involved so I would start by checking with the insurance carrier
