I do not normally code for OB/GYN issues so if a patient presents to the office and is having oral health issues do you code the oral health issues first and then which trimester the pregnancy is at? or do you code O99.61-? O99.61- states Disease of the digestive system complicating pregnancy so, is that the same thing as oral health issues?

When the patient is pregnant all issues are default understood as and coded to complicating pregnancy O codes. The provider has to specifically indicate that the issue is NOT affecting pregnancy to be able to drop O codes and use Pregnant State instead. So for this yes, it does sound like you would use all three per Ch 15 guidelines: O99.61-, K-, Z3A.-.
