I have been applying for Coding and Billing positions since finishing school in Feb. I just recieved my results from the CPC exam -- i passed...

I applied for a Coding I position the beginning of April... i got a notification that they were considering better qualified candidates...

my question is should i re-apply after getting my CPC certification?

and how would i go about explaining my re-application in the cover letter?

I would reapply for sure. Or you could just send a letter stating that your qualifications have improved and you wanted to update your application. Maybe it will also draw some more attention to your application because they will have to pull it and take notice in order to update it. Best of luck to you!
