A patient is being transported by the SNIF to see our physician in his office for a reason not related to the SNIF stay. Medicare is denying the claim stating bundled into the SNIF payment. Is there a modifier I can append to the E&M, or do I have to try and get payment from the SNIF?

It is probably your POS that is incorrect. Even though the service took place in your office, the patient is a registered inpatient in the SNIF. Therefore you must use the SNIF POS of 31 not 11 for office.
