EGD performed for abdominal pain and abnormal CT of abdomen. My documentation states:

"irregular ulcer with surrounding submucosal hemorrhage suggests ischemic ulcer of duodenum, normal duodenal bulb. Gastric antrum normal. irregular ulcers with submucosal hemorrhage in body of stomach, adjacent to PEG."

For ICD codes, my doctor chose 532.90 and 531.90.

I believe the correct codes should be 532.40 and 531.40. Am I correct? Or does submucosal bleeding not count as hemorrhage with an ulcer?

I think you're right that the documentation supports bleeding ulcers. Sometimes you have to take the dx codes the doctors choose with a grain of salt. They have a tendency to pick whatever they see first and not always what is most specific. But on the bright side, that is why we have jobs.
