If a patient does not see the doctor but sees the MA, can I code for that encounter with the MA?

only if the MA is following up on a previous visit by the physician and the physician wrote in the plan of care that the patient was to return in followup. The MA is not licensed nor qualified to see patients and render diagnosis nor formulate a plan of care, they can only follow up on physician orders from previous encounters.

Thank, you, So just to clarify, I would use the same code as the doc would, just what modifier would I use , or would I even use one?

For the MA to see the patient? If it is in followup the only code possible is 99211 unless it is for something like a venipuncture or injection in which case use those codes.
