I have a patient that had surgery for a nonunion of a fracture, the fracture occured 2 years prior. Should I use the aftercare code for traumatic fracture or aftercare of the musculoskeletal system?

According to the coding guidelines for category 905: "Assign late effects of fractures codes (905.0-905.5) for malunions or nonunions."

So...go to late effect, fracture, then the best suitable anatomical site. That is the code you would need to justify your current surgerical procedure.
